Abstract:
การพัฒนาเครื่องหมายโมเลกุลที่ใช้ระบุสายพันธุ์สาหร่ายที่มีความสำคัญทางเศรษฐกิจเป็นสิ่งจำเป็นเนื่องจากข้อจำกัดในการจำแนกสายพันธุ์ด้วยลักษณะทางสัณฐานวิทยา การศึกษาในระดับโมเลกุลนั้นต้องการดีเอ็นเอในปริมาณที่เหมาะสมและปราศจากสารปนเปื้อน ปัจจุบันมีวิธีการสกัดดีเอ็นเอจากสาหร่ายขนาดเล็กหลายวิธี อย่างไรก็ตามวิธีการเหล่านั้นต้องใช้เวลานานและมีค่าใช้จ่ายสูงหรือใช้ได้เฉพาะกับสาหร่ายบางชนิดเท่านั้น การวิจัยนี้จึงได้พัฒนาวิธีการสกัดดีเอ็นเอ 5 วิธีการจากสาหร่าย 5 สกุล 30 ตัวอย่าง ผลการศึกษาพบว่าการใช้ SDS ให้ดีเอ็นเอที่มีคุณภาพและปริมาณสูงสุด ประเมินคุณภาพของดีเอ็นเอที่ได้โดยการทำอิเล็กโทรฟอรีซิสในเจลอะกาโรส การเพิ่มปริมาณ ดีเอ็นเอด้วยวิธีพีซีอาร์บริเวณยีน 18S rDNA และการตัดดีเอ็นเอด้วยเอนไซม์ตัดจำเพาะ MseI การพัฒนาเครื่องหมายไมโครแซทเทลไลท์จากสาหร่าย 3 สกุลด้วยวิธี enrichment โดยใช้ ไบโอตินโอลิโกนิวคลีโอไทด์โพรบชนิด B-(GA)15, B-(CA)15, B-(ACC)10 และ B-(CCT)10 พบ 112 โคลนจากโคลนที่ส่งหาลำดับเบสมีลำดับเบสชนิดไมโครแซทเทลไลท์ คิดเป็น 32.3% ลำดับเบสชนิดไมโครแซทเทลไลท์ที่พบมากที่สุดเป็นแบบลำดับเบสซ้ำ 2 เบส (GT)n คิดเป็น 13.75% สามารถออกแบบไพรเมอร์ได้ทั้งหมด 44 คู่ไพรเมอร์ และออกแบบไพรเมอร์จากฐานข้อมูลจีโนมคลอโรพลาสต์ ของ NCBI ได้อีก 36 คู่ไพรเมอร์ ศึกษารูปแบบแอลลีลของสาหร่ายจำนวน 5 สกุล 80 ตัวอย่าง พบมี 7 เครื่องหมายไมโครแซทเทลไลท์ให้ความแตกต่างของรูปแบบของแอลลีล พบจำนวนแอลลีล 410 แอลลีล เฉลี่ย 7.5 แอลลีลต่อเครื่องหมายดีเอ็นเอ เครื่องหมาย Hae_19 สามารถใช้เพิ่มปริมาณดีเอ็นเอได้ 62 ตัวอย่างจากตัวอย่างสาหร่ายทั้งหมด 80 ตัวอย่าง โดยเครื่องหมายดีเอ็นเอนี้สามารถให้ความแตกต่างระหว่างสาหร่ายทั้ง 5 สกุลที่ศึกษาได้ การวิเคราะห์ลำดับเบสที่บริเวณยีน Cp23S, ITS of rDNA และ tufA เพื่อใช้จำแนกสาหร่ายจำนวน 13 ตัวอย่าง 4 สกุล โดยรวมตัวอย่างที่ระบุสายพันธุ์แล้วใช้เป็นมาตรฐานเปรียบเทียบลำดับเบสพบว่ายีน tufA และ บริเวณ ITS of rDNA สามารถใช้จัดจำแนกสายพันธุ์สาหร่ายทั้งหมดได้อย่างชัดเจน
Molecular marker development for economically-important algal species identification is needed due to the limitation of morphology-based species identification method. The molecular study requires the suitable concentration of DNA free of contaminant. At present, numerous protocols exist for DNA extraction from microalgae. However, they are either time-consuming, expensive or work only with few species. In this research, five DNA extraction methods were used to extract DNAs from 30 samples of five algal genus. Results indicated that the use of SDS resulted to the highest quality and quantity of DNA based on the evaluation by agarose gel electrophoresis, PCR amplification of 18S rDNA region and digestion with MseI restriction enzyme. Microsatellite DNA markers were developed from three genus of microalgae by enrichment method using biotin oligo nucleotide probes, B-(GA)15, B-(CA)15, B-(ACC)10 and B-(CCT)10. One hundred and twelve clones from clones that were sent for sequencing (32.3%) were found to contain microsatellite DNA sequences. The most microsatellite sequence found was dinucleotide repeats (GT)n, which was found 13.75% of all microsatellite sequences. In total, 44 primer pairs were developed based on this study and additional 36 primer pairs were designed based on NCBI chloroplast genome database. Microsatellite markers were used for genotyping 80 samples of 5 algal genus. Seven polymorphic markers were found. The number of alleles per marker varied from 4-10 alleles, with an average of 7.5 alleles per marker. The marker Hae_19 could be used to amplify genomic DNAs of 62 out of 80 total algal samples. This marker can be used to separate 5 algal genus. Sequencing of three gene regions, Cp23, ITS of rDNA and tufA, was performed to identify 13 samples of 4 algal genus, including known identified algal samples, that will be used as standard species for sequence comparison. The results indicated that tufA and ITS of rDNA gene can be used to clearly differenciate all algal samples
